For me, I have to go with having everything in a single folder. I like to keep the flow going from each page to the next without having to pause so I can click in and out of folders for each chapter. Its just more convenient to me. The only problem with having everything in one folder though, is keeping the naming & numbering scheme consistent across the files. God forbid a file be out of place....Anyways, that's my view.

Prefer named subfolders myself. Being able to scroll through it in one go has its merits - but named subfolders enable me to search for things directly, instead of having to browse through a host of large folders for specific chapters.
